Power commander V broke down

Good day friends. At the end of May I had an accident with my XT660Z. Crashed on a rear of a car because the guy suddenly braked as hard as he could to make a turn to the left to a closed gas station. I give him a price for not looking back and not even hearing me with my loud scorpion exhaust

Anyway, my both front forks and steer were bent and the side cover had some rash. Brought it to the garage and it stayed there for two months because they didn't have the front forks on stock (difficult to get they said) and I went on vacation for 3 weeks. When everything was done, it turned out the battery was also dead (duh, after so long). After changing the battery the bike wouldn't start, only cranking. A mechanic found out it was the power commander. When he disconnected it the bike would start. Okay so my question now is.. Is the power commander broke? Did it die because they let de battery die? Or did it reset itself? And is it harmfull to ride without the power commander because I have a DNA stage 2 and 3 and a scorpion exhaust. They're advising me to get the bike and just ride till the owner comes from his vacation and then he'll arrange a power commander (I hope).
