Did you fit it all loosely first? You tend to run into alignment issues if you tighten things up too far as you fit them one by one.

Now you've got it all in place, a good tip for getting both cans symmetrical, is to back off all of the joints and both support straps and then work systematically tightening everything from back to front. Make sure the joints are loose enough to twist and slide in and out but still have some frictional resistance. Start by getting the cans exactly where you want them (getting someone to hold them in place helps) then tighten things up in the following order: Can straps, can to link pipe joints, link pipe mid-joint and finally last of all the link pipe to the OE 'Y' pipe.
