Have you checked the 10A fuse in the separate white holder to the rear of the main fuse box? This fuse supplies the indicators and tail/sidelights, which may explain why they both arent working yet everything else is fine (assuming your headlight stayed working after you replaced the bulb).
It is quite possible that the headlamp filament just blew (as they do) and momentarily cause a voltage spike, which in turn caused the tail/sidelight/indicator circuits fuse to blow (they headlight front sidelight share the same earth). The headlights circuit may have been able to take the spike as its rated at 20A.
Id guess the reason the alarm still powers up the indicators is that it (or its circuit) provides the supply to the indicator relay, not the same fused supply that the handlebar switch uses.
Check the 10A fuse, replace if necessary. If it is the problem, watch out it doesnt blow again as this will be a sign the something is still amiss. However, I reckon (assuming the headlight failing was the start of your woes) that it blowing is/was the route cause and you should be OK.
