It is very easy to overfill the XT with oil - even for a dealer! I bet you that is what they did. The only time mine has ever been for a service at the dealer was the first 1000Km one and they overfilled it. Had oil dribbling down the radiator and front of engine on to the floor, as well as all over my legs on the ride home!

The headers will glow at when the bike is left to idle. It is perfectly normal.

As for the noise, it's hard to tell exactly from the video, but it sounds a bit like a loose crank nut. It is quite a common issue. Is it noisier on the left hand side low down? To me your bike sounds very much like this:
