They do vibrate a bit - normal (within reason for a big single). Certainly going to be more vibey than your 125; it's all relative to what bike you've come from/are used to.
Some things to think about/check:
I see you have handguards fitted. Are there any bar end weights fitted?
You have a bash plate and engine bars fitted. These are fixed at the engine mounts and quite often people don't get the torque set right, or use sub-standard bolts (that come with the kit) which are a bit stretchy, or they work loose. Check the torque; too loose
or too tight and you will get excessive vibes transmitted through the frame.
Try keeping the revs up in the 'comfort zone'. One of the things you'll get used to is where the XT motor doesn't vibrate and work around this by careful choice of gear/engine/road speed.
